I'd have to go with Ouran Host Club. I can't remember if it was just the New Year's scene that was memorable, but there was a lot of extra emotion also because of Hikaru's confession.
Fruits Basket: Tohru, Kyo, and Yuki on the roof - I really like that because Yuki and Kyo ditched the party at the main house to celebrate the new year with Tohru. Paradise Kiss: Yukari and George watching sun rise after going to the temple - it's a bitter sweet scene, iirc.
I'm about to cheat because my favorite New Year's scene is actually from a Light Novel and will make sense to *no one*, but.... in the "Maria-sama ga Miteru" series, there is one short where Kazumi, Shouko's older sister runs into Eriko at the local shrine on New Year's Day and she realizes that her three-year long rivalry with the other woman was never returned, and that it cloaked a deep, profound admiration and a bit of a crush.
It's a beautiful scene, captured masterfully by a great writer.

The one in Paradise Kiss! It was so perfectly them, I loved it.
